Gene synonym identification in biomedical text - Results

Recall of correct gene-article associations was assessed with reference data from the LocusLink database. Since some references can only be reproduced when considering full text, only those gene-article references were considered for evaluation where at least one token of a gene synonym can be found case-insensitively within the abstract. Recall was also assessed on the manually curated BioCreative task1.B-corpus.

Precision of identification and localisation of gene synonyms in the text was estimated through manual evaluation. About 400 gene text localisations per organism were analysed (data for manual evaluation). Partially identified names or synonyms assigned to the wrong organism were considered false positives.
